On top of my mind what could be do to make the chat/interface better.

Implement /invite for channels
Implement a setting for initial channels. Not all of us want to chat on the 'HoN X' channels.
Slash commands ('/') do not work in buddy chat windows (only channels)
Provide an API or specifications to chat when out of game. Would be nice that clan members could chat to one another while at work/school. Example implementations would be a IRC or XMPP gateway.
In-game (while playing) chat history should (imho) be covered in the chat channel window for that specific match.
Post game chat should have some information about hero/color the player was using.
Make the chat interface more fluent. I believe it confuses the average user that the chat is available in two places; when you log in and when you press F6.
If you press F6 during game loading, some weird sound issues happen
Implement drag-and-drop from your friendslist to a hosted game (to invite your friends)
Make it so /whisper also turns up in the appropriate chat windows open for the parties.
Make the cursor visible in the active chat window (Thanks to Kowzorz)
Make it possible to see the name of the game host before joining (either by console command or a mouseover over the game name)
Make it possible to see server details of the game currently in (while playing). (thanks to MORTALKOMBAT)
Make it so that filter settings for game lists are stored between sessions. People tend to search for the same things.
Make it possible to filter out servers by continents (Europe, USE, USW, Japan, etc)

if you press F6, C&C opens and closes everytime the bar goes up a pixel (thats the weird sound).

Also, I noticed that there's never a cursor in the chat when I want it, especially when there's only one place to type on the screen, such as in a game lobby.

Those are some good suggestions. I also think there should be a command to see the current time and one to see the name of the game/server that you're in (although these will likely be more useful outside of beta when more servers are available).
