This will not include any of scout's original spells, as I have lost any hope of balancing them in general.
With that being said, I will be proposing a new skill set for scout all together with the exception of electric eye, and also a new way to look at this hero.

Scout pulls out his crossbow using precise aiming, he is able to reduce enemy armor and reveal them for a brief time.

Revealed
Mana cost: 85/95/105/115
Cooldown: 40 Seconds
Active time: 25 Seconds
Range: 1500; must be at least 600 range away.
Damage type: Physical
This spell can be cast while invisible.
This ability fits more with scout's theme because it allows scout to show an enemy unit either invisible, but if it is not, it is still armor piercing and allows extra damage to be done. Also a good spell when in ultimate before striking.
Fatal Blow
Scout uses a mauling attack with his dagger setting his opponent in a daze temporarily disarming/silencing his opponent and is immobilized; however, if the opponent is attacked or damaged in this time, they will be rearmed/unsilenced and will be able to move again. Also, upon becoming undazed, the unit will be temporarily slowed; however this is only applied if the target is undazed early.

Silenced/Disarmed: 2/3/4/5 Seconds
Slowed: 10% movespeed
Mana cost: 95/90/85/80
Cooldown: 12 Seconds

This spell can be used in 2 ways, it can be used if waiting for an item or spell to be off cooldown, or it can also be used if there is a team battle and someone is late to help their team, or a finisher.
Electric Eye
The Scout places an Electric Eye which provides sight in an area around the eye.
Same thing, but...
The Electric Eye is also a blink beacon, when a unit uses blink/Portal Key, they will be teleported to the electric eye within a radius.

Blink Disruptor Cooldown: 24 Seconds

Great way to stop heroes such as Magebane, Chronos, Wretched hag, Portal Key, Etc...
Ultimate
Ambush
Scout is Stealthed for a temporary time and is able to deal extra damage after he hits an enemy target within his invisibility time.

Invisible time: 55 Seconds
Movement Speed Increase: 15%/20%/25%
Cooldown: 100/90/80 Seconds
Damage type: Physical
Great spell for ganking, good combo with the first spell, and might work well with his second spell.

This could be a good way to stop a magebane or legionaire from initiating and becoming threats.

This is a good combo because activating ambush will allow you to go invisible and possibly go behind an enemy and then use scout's mark to reduce armor before attacking.

Electric eye could be used to scout the rune, when spotted, scout could use ambush and apply scout's mark to reduce armor, and fatal blow can be used as a finishing move to either kill, or slow the unit.
I believe this skill set will provide a much more interactive scout, as it will provide a much more tactical way to play.
As you can see above, i lowered his str, and int by a bit to provide more int to allow more use of his spells.
Also, as noticed, i took away a passive, his name is scout. Just because he is an agility does not mean that he requires a passive, and he can get items if need be.
Please provide feedback on the spells and how they can either be changed to a better suiting spell, or possible to make the spell better.
Also, possibly sometime i can come up with a good item build, i had class soon, so i had to finish this up.
