In DoTA I thought his ultimate (where you channel a ward that shoots people) did chaos damage (ignores armor). In HoN it does physical damage, which is affect by armor. Is this intended or just a mistake?

I noticed this, I don't think it's intended and will be added later. Also "warlocks inferno" (still not use to the names) only deals physical damage too >_>

chaos damage just means it ignores armor type. There is nothing wrong with this, you can have "physical chaos" damage, which is what death ward is.

This. I'm not sure armor type even exists in HoN.
